One relates to the concept of "mama's baby, papa's maybe" in prehistoric, tribal times. If women were secretive about the father of their child, then the men of the tribe couldn't be sure it wasn't their child, and would treat them better.

The development of monogamy has a similar dark past according to this theory -- monogamy keeps males from killing children so they can mate with their mothers.
Yes, there's history of some bad actors seeking to control the populace by controlling how they feel about sex, but it's not all just "puritanical religion".

It's worth stating that humans aren't the only species that do this.
[In the real world there's at least one other animal, and in the Pokemon world, who knows? Pokemon are so private about reproduction that they STILL don't know where eggs come from. Considering some of the pairings that are possible, they probably don't even mate.]
So it's not really a matter of embarrassment or shame, but simply social enforcing to keep the private and public separate.
