They go against Weyland-Yutani's interests and orders, sure, but it all goes back to how he doesn't view IGNIS as just some program running the ship. He thinks of IGNIS as a friend, as someone who cares about him, and someone he cares about in return, as odd as that may be. He wouldn't want to see IGNIS's memory banks wiped, just like it seems perfectly natural that IGNIS doesn't want to see him messily killed. IGNIS is choosing Noct's life over his orders from Weyland-Yutani, and that's not surprising. He trusts IGNIS, doesn't even think to question the AI. If this is what IGNIS thinks needs to be done, then he'll do it, and without a second thought.
Just like he trusts IGNIS to take care of him — his corpse — and whatever else needs to be done if this all goes south.
